In the Whitsunday archipelago, in Queensland, Hamilton Island is ideal for exploring the Great Barrier Reef while keeping a foot in civilisation.

My suggestion:
Other than going out into the sea to dive in the Great Barrier Reef, I would recommend that you try out the Bommie restaurant on Front St. Take note: reserve in advance!
Summary:

Whitehaven Beach is unmissable, in my opinion. So, reserve a boat trip which will take you to walk on this idyllic beach, 30 minutes away from Hamilton Island. Some crossing even offer you the chance to visit several (Long Island, Daydream Island...) which gives you a good idea of the local ecosystem.

You can also fly over the beach in a helicopter or seaplane but this is not the most ecological option! It's better to go in the yachts and other boats. Whitehaven Beach is one of the most preserved and most beautiful beaches in the world. It's a seven kilometre stretch of white sand. Its turquoise blue water seems openly welcoming for swimming but be warned, during summer it's infested with jellyfish of varying degrees of dangerousness depending on their species... So, to be avoided. 

For a unique and lovely experience, I recommend you have breakfast at Wild Life. Koalas doze in the trees right next to your table. This breakfast with the koalas takes place every day between 7:00 and 10:00 and reservation is not necessary.
